After joining The X-Files in season 8 to investigate Mulder's disappearance, FBI Special Agent John Doggett (played by Robert Patrick) continued as a lead character through season 9, where he was paired with Agent Monica Reyes. He, along with Reyes, helped protect Scully and William in the New Mexico desert in the 2002 series finale before the X-Files unit was closed.
Eventually, Doggett asks Hayes for help solving the case about his son's death. Hayes tells Doggett that he believes that Robert Harvey was behind the kidnapping of Luke, but that Regali killed him.
Originally Chris Carter had wrote Doggett into one of the earlier installments of season 11, however upon finding out he wouldn't be available due to his commitments to the television series Scorpion he wrote him out.
Doggett also had his own stuff going on that meant he wasn't ready for a relationship no matter how much they hinted he had a crush on Scully or was "in love" with Monica.
Scully muses over Spender's words and decides that the only way to truly protect William is to give him up for adoption so that he may have a better life. The episode then jumps to the Van De Kamps, who tuck in their new son.
